Het begint met de slag op Geonosis (einde Episode 2) en de Republic Commanos moeten proberen een versterkte basis te infiltreren. Vervolgens moet de speler als leider van de Republic Commanos 14 missies voltooien, die verspreid zijn over 3 uitgebreide campagnes. Tijdens een missie zal de speler meer dan eens voor keuzes komen te staan die het spelverloop danig kunnen beinvloeden, zodat het verloop van een missie nooit geheel zal vaststaan. Het verhaal van Star Wars Republic Commando speelt zich af tussen de films Star Wars Episode 2 en Episode 3, en er zullen personages, voertuigen en locaties geintroduceerd worden die nog niet bekend zijn.
